I have a 2006 so I don't know the answer to this.
Q: Do any newer Xterras have a shark fin antenna on the roof? The ones that combine satellite radio and some GPS goodies?

The ones with sat radio have an antenna under the air dam. Dunno about the 2013+ with nav but I assume its similar
They are pretty low profile so shouldn't interfere

I have a 2013 PRO4X with Navigation and Rockford Fosgate system. The Navigation on mine came with an SD Memory Card installed on the top right by where the cd ejects so I don't think it works like a traditional GPS using stelite signals. Or am I wrong?

Still needs satellites, the SD card just holds the maps. GPS sats are still needed for position.

So does it still work offroad?

If the SD card has the trail yes, but most likely won't have many trails
